Check out the section on "landing" in 4.2.5
In summary,
1) The transport flies in and lands. Troops embark / disembark at this point
2) The transport performs it's shooting or assault. Troops that have disembarked may join in as they are still considered part of the Transport formation.
As Hena says, you risk the troops being inside as part of the assault, though the transport is now considered much larger for Assault resolution (as the troops inside now form part of the transport formation) - and you can use any appropriate characteristic - like inspiring

If the enemy assault the transport before the end of the turn, the troops inside may disembark to fight (assuming they are not "locked in") but then the transport cannot disengage if they consolidate back onboard. Alternatively, ythey can remain onboard, trusting to the transport's armour and hope they pass the assault resolution - if they lose, the troops make a withdrawal move away from the transport which is then destroyed (unless it was fearless).
