Overall I like the E:A system alot, more so than any other GW\Fanatic game. For the most part I think its well balanced and the rules are fairly simple yet allow a wide variety of strategies and tactics.
If I had to pick 1 thing I disliked the most in the rules\army lists it would aircraft. I think the flak\intercept rules are very "clunky". Also I think aircraft are a bit too tough for the points cost (due to the limited amount of units that can fire at them)
Especially Ork + SM transport aircraft. With the amount of armour and damage capacity they have they are way to tough for units that can only be shot at by AA IMO.
I think they would be fine if they dropped the reinforced armour on them and kept all their other stats the same.
I would like to see the aircraft approach moves similar to Epic40K, where you just pick a point on your table edge and then have to move in a straight line, but allow the aircraft to face in any direction at the end of its approach move. That would generally make it harder for them to avoid flak units, simplify aircraft movement alot and allow interceptors to always attack their target from behind.
