Under the very strongest of influences I can just about imagine them fighting as part of the same army, but only temporarily for a particular purpose. They still
hate each other with a burning passion and are constantly tempted to attack or taunt each other, and would be keeping an eye on the opposing numbers to make sure they don't try anything. In game terms having this representing by encouraging the player to keep them on separate areas of the battlefield, or by having them distracted from their commands if they are nearby seems good to me.
I may well try all the other elements of the changes here, but
I flat out will not lose the Factions rule in my games (standardly I separate my lists into Tzeentch/Slaanesh and Khorne/Nurgle themed anyway but for big 5-15k games I would combine them) and feel very strongly that it should not have been removed, Jervis blessing or no.
