Hypothetical Case: A unit of 16 Squats and a Leviathan as a transport

Leviathan = DC6

If I keep the Leviathan as the rear-most unit, can I (do I have to) allocate the suppression blast markers on the Leviathan or should they be placed on troops within the unit?

By my thinking, if I place the suppression BMs on the Leviathan, I can take 5 BM before anything in the unit is suppressed.  

Is this correct?

Correct. The infantry and the WE are one single formation in this case. As the Infantry can do nothing while being transported all BM would count for the WE.

Although Hypothetical when applied to Squats (at least as far as Thurgrimms list where the Leviathan is a separate WE and not part of any infantry formation) it would apply to Orks with Battlefortresses and Tyranids with Dominatrix, Vituperator, Barbed Hierodule, Scythed Hierodule and Trygons all appearing in fully mixed formations. Can't see it being much of an advantage on the whole though.

There are actually quite a few formations in the game that mix WEs with non-WEs or WEs with different damage capacity.

Any WE transport, including aircraft on a land/shoot
SHT companies with a Hydra or other support
Supastompa with Stompas
Gargants and Grotnoughts
