As you say by the rules you get 2D6. 1D6 I guess really.

Aren't Commissars 1 per 500 points now??

They are when using the NetEA lists, but not EUK.

As the points for the game are 1/3 of a standard tournament game I'd go with 1/3 of 2 d6.

roll as normal then divide by 1/3 so
2 or 3 = 1 commissar
4,5 or 6 = 2 commissars
7,8 or 9 = 3 commissars
10,11 or 12 = 4 commissars
with any excess wasted.

Seriously? You wouldn't recommend using the netEA system for such a point size?

The only thing I recommend is a player using whichever list they want to use.
Carlos had a query about commissars so I gave my thoughts on what I believe would work for that point size when using a list that had 2d6 commissars.

My preference isn't for random commissars on principle, because it can cripple some army list styles and rather relevantly does not scale for small or large game sizes, but Dave T's system does at least preserve the 2d6 bell curve, which Dave B's 1d6 suggestion does not.

Well, if you're sticking to 2d6 commissars then the correct answer is 2d6 commissars, whatever the point size.

Of course, this clearly shows the flaws with the 2d6 commissars rule..

The 2d6 is only for the GT scenario though and we are talking minigeddon so GT scenario specific rules can be changed as with no flyers,Space units and Avatars (all the army lists are GT scenario specific though they are used for other scenarios too).

why stick with the GT rules ? GT games are specifically supposed to be 2000-5000 Pts range, so much larger, on a larger table, with flyers and warengines as allowed by the lists.

If you're already not playing the GT, why do you feel bound to it for some stuff but not others ?

Go with what feels right.
