Eyes near the top of the head fit into the cranial features much better and look more natural, so bottom row.

This. The top row looks totally unnatural and not really biologically sound to me.

If the green parts were rearranged so that the "brow ridge" followed the eye better then the lower set eye would probably work better.

I prefer the bottom one. The top one with the over bite is distinctive but makes them look thuggish.

With the lower jaw, I prefer the bottom one as well.
