As was explained to me the way tell the difference between the base model Nagmachon and the Mifletset is by looking at the arrangement of the viewing blocks and firing slots on the "blockhouse".

The Mifletset has an extra firing port in the dead centre of the  fighting compartment as well as 1 FN mag on both the left and the right side of the built up area. If you look closely you can see them in the picture you originally posted here.

The first two pictures in the IDF link are of the Mifletset with the third one being whats now a vanilla Nagmachon. You can see the differnce in layout fairly clearly there.

Previous to that the Nagmachon used to have an open firing compartment but they've been pretty much all roofed over now as I understand it.

And it's not so much as it's a dedicated command vehicle as it gets used as one frequently due to it's greater visibility and protection.
