I'm not seeing anything specifying when you get a unit with Necron back in the end phase, before or after attempting to rally. I've always assumed it's been before the rally attempt. Does anyone play it differently?

I've assumed the same. I'll add it to the Necron list FAQ, also make sure it gets included on armageddon.net

Unless anyone sees an issue with this that I'm over looking.

It's advantageous for the necrons to roll to rally before regenerating a unit if they have an odd number of units as they end up with less blast markers. However the End Phase FAQ says resolve 'end of turn' effects before rallying so I think it's pretty clear already that regenerating is an end of turn effect and so should happen first.
